The reigning Le Mans winner set a best of 1:38.663 in the Porsche 919 Hybrid he shares with teammates Earl Bamber and Timo Bernhard.
It was a time that was a full 2.5s faster than the ultimate FP1 pace earlier today.
G-Drive Racing, Porsche GT Team and Spirit of Race topped the LMP2, LMGTE Pro and LMGTE Am categories in a session which saw a brief shower halfway through the 90-minute session.
The third and final Free Practice session takes place tomorrow morning at 09.45.
